I have SEF Advance and Joomfish installed. SEF is working fine with the automatically generated SEF urls; however, now when I try to toggle between the English and French with the Joomfish module all my content items and menus remain in English.

The Joomfish module was working fine prior to installing SEF advance.

Any ideas what I'm doing wrong?

Have you activated Fish support in SEF Advance admin?
