I have read a few news portal related posts and I managed to remove the news_portal from the url on the home page but not on subsequent deeper urls...

front page:
www.softwareviews.com

news portal category:
http://www.softwareviews.com/news_portal/Articles/index.html

Also - although the lowercase option is set - it still generated capital letters (in the above sample A in Articles)... how can I rectify that?

It is completely up to the SEF extension for iJoomla written by them.

If they would utilitize sefencode() and sefdecode() functions provided by SEF Advance for their URLs, this would have been taken care of as you set in SEF Advance configurations.
